Biological ontologies are used to organize, curate, and interpret the vast quantities of data arising from biological experiments. While this works well when using a single ontology, integrating multiple ontologies can be problematic, as they are developed independently, which can lead to incompatibilities. The Open Biological and Biomedical Ontologies Foundry was created to address this by facilitating the development, harmonization, application, and sharing of ontologies, guided by a set of overarching principles. One challenge in reaching these goals was that the (...) OBO principles were not originally encoded in a precise fashion, and interpretation was subjective. Here we show how we have addressed this by formally encoding the OBO principles as operational rules and implementing a suite of automated validation checks and a dashboard for objectively evaluating each ontology’s compliance with each principle. This entailed a substantial effort to curate metadata across all ontologies and to coordinate with individual stakeholders. We have applied these checks across the full OBO suite of ontologies, revealing areas where individual ontologies require changes to conform to our principles. Our work demonstrates how a sizable federated community can be organized and evaluated on objective criteria that help improve overall quality and interoperability, which is vital for the sustenance of the OBO project and towards the overall goals of making data FAIR. Mr. F. is a fifty‐year‐old father of two school‐aged daughters. Six years ago, he received a double lung transplant because he was suffering from interstitial lung disease, a fatal illness that causes suffocation by progressive scarring of the lungs. He is now experiencing chronic rejection of the transplant and is being considered to receive another. Without it, he is expected to survive only a year and a half. With it, his prognosis will improve, but the numbers are still not good. (...) Three years after his lung transplant, Mr. F. stopped attending his office visits. For a period of sixteen months he went without the studies and attention essential to posttransplant care. He stopped performing the required daily self‐monitoring of his lung function about eight months after his transplant, but he has maintained a regular exercise regimen. While lost to follow‐up, he continued to take his immunosuppressant medications, but he stopped taking medicine to control his high blood pressure because of its expense. (shrink)

Despite a large and multifaceted effort to understand the vast landscape of phenotypic data, their current form inhibits productive data analysis. The lack of a community-wide, consensus-based, human- and machine-interpretable language for describing phenotypes and their genomic and environmental contexts is perhaps the most pressing scientific bottleneck to integration across many key fields in biology, including genomics, systems biology, development, medicine, evolution, ecology, and systematics. Here we survey the current phenomics landscape, including data resources and handling, and the progress that (...) has been made to accurately capture relevant data descriptions for phenotypes. We present an example of the kind of integration across domains that computable phenotypes would enable, and we call upon the broader biology community, publishers, and relevant funding agencies to support efforts to surmount today's data barriers and facilitate analytical reproducibility. This paper describes an AFOSR-supported basic research program that focuses on developing a new framework for combining hard with soft data in order to improve space situational awareness. The goal is to provide, in an automatic and near real-time fashion, a ranking of possible threats to blue assets (assets trying to be protected) from red assets (assets with hostile intentions). The approach is based on Conceptual Spaces models, which combine features from traditional associative and symbolic cognitive models. While Conceptual Spaces (...) are revolutionary, they lack an underlying mathematical framework. Several such frameworks have attempted to represent Conceptual Spaces, but by far the most robust is the model developed by Holender. His model utilizes integer linear programming in order to obtain an overall similarity value between observations and concepts that support the formation of hypotheses. This paper will describe a method for building Conceptual Spaces models for threats that utilizes ontologies as a means to provide a clear semantic foundation for this inferencing process; in particular threat ontologies and space domain ontologies are developed and employed in this approach. A space situational awareness use-case is presented involving a kinetic kill scenario and results are shown to assess the performance of this fusion-based inferencing framework. (shrink)

It remains unclear whether such genetic variants are associated with disease aggressiveness. The NCI-SPORE Genetics Working Group retrospectively collected clinicopathologic information and genotype data for 36 SNPs which at the time had been validated to be associated with PC risk from 25,674 cases with PC. Cases were grouped according to race, Gleason score and aggressiveness. Statistical analyses were used to compare the frequency (...) of the SNPs between different disease cohorts. After adjusting for multiple testing, only PC-risk SNP rs2735839 was significantly and inversely associated with aggressive and high-grade disease in European men. Similar associations with aggressive and high-grade disease were documented in African-American subjects. The G allele of rs2735839 was associated with disease aggressiveness even at low PSA levels in both European and African-American men. Our results provide further support that a PC-risk SNP rs2735839 near the KLK3 gene on chromosome 19q13 may be associated with aggressive and high-grade PC. Future prospectively designed, case-case GWAS are needed to identify additional SNPs associated with PC aggressiveness. (shrink)

Pancreatitis is a complex, progressively destructive inflammatory disorder. Alcohol was long thought to be the primary causative agent, but genetic contributions have been of interest since the discovery that rare PRSS1, CFTR and SPINK1 variants were associated with pancreatitis risk. We now report two associations at genome-wide significance identified and replicated at PRSS1-PRSS2 and X-linked CLDN2 through a two-stage genome-wide study. The PRSS1 variant likely affects disease susceptibility by altering expression of the primary trypsinogen gene. The CLDN2 risk allele is (...) associated with atypical localization of claudin-2 in pancreatic acinar cells. The homozygous CLDN2 genotype confers the greatest risk, and its alleles interact with alcohol consumption to amplify risk. This paper provides a method for characterizing space events using the framework of conceptual spaces. We focus specifically on estimating and ranking the likelihood of collisions between space objects. The objective is to design an approach for anticipatory decision support for space operators who can take preventive actions on the basis of assessments of relative risk. To make this possible our approach draws on the fusion of both hard and soft data within a single decision support framework. Contextual data is (...) also taken into account, for example data about space weather effects, by drawing on the Space Domain Ontologies, a large system of ontologies designed to support all aspects of space situational awareness. The framework is coupled with a mathematical programming scheme that frames a mathematically optimal approach for decision support, providing a quantitative basis for ranking potential for collision across multiple satellite pairs. Gluck and Stephen Hahn-SmithMadam: In the March 1995 issue of the KIEJ, Sissela Bok adds meaningfully to her consistent and important analysis of the harms associated with deception in biomedical and behavioral research. She reminds us that investigator and review committee domination of the analysis of costs and benefits deprives the prospective research subjects of the opportunity to apply their unique sense of values (...) and preferences, an obligation that flows from an authentic respect for persons and a recognition of the importance of autonomy.She also correctly points out that the American Psychological Association (APA) is unique in that it acknowledges the harms of deception by requiring scientific [End Page 386] justification, limiting the scope of what factors can be part of the deception, and supporting minimal duration of deception, at the same time as it maintains a very permissive stance toward its use. For example, the APA code of conduct requires that alternatives to deception be implemented only when they are deemed to be "equally effective."What Bok omits in her critique is that a common justification for the use of deception by psychologists is the belief that many research subjects actually benefit from being deceived. This impression is based on studies that interview subjects at some point in time after their experimental experience. For example, Smith and Richardson (1983, p. 1080) concluded that: "In general, respondents who have been deceived while participating in psychological research did not report negative effects of their experience. In fact, they perceived their experiences more positively that did respondents who had not participated in studies employing deception." Christensen (1988, p. 668), after reviewing the literature on subject reaction to deception, states that the evidence supports the notion that deception experiments are perceived as "more enjoyable and beneficial than nondeception experiments." He goes on to say that in the face of these data it may be that deception has gotten its bad name from philosophers!Basing the acceptability of deception on direct sampling of subjects' highly personal reactions assumes that the procedure yields responses that are valid on their face. If this is true, it would seem to undermine the typical justification for deception in the first place, which is that subjects when asked for personal information are likely to respond in misleading ways. It is important to note that evidence suggests that if subjects are queried about the acceptability of deception prior to actual participation, substantial proportions of subjects judge deception to be unacceptable (Korn 1987). These results are consistent with our own recently completed research, which shows that subjects asked about their reactions following participation in a deception experiment did indeed tend to indicate its acceptability. The overall goal of the approach developed in this paper is to estimate the likelihood of a given kinetic kill scenario between hostile spacebased adversaries using the mathematical framework of Complex Conceptual Spaces Single Observation. Conceptual spaces are a cognitive model that provide a method for systematically and automatically mimicking human decision making. For accurate decisions to be made, the fusion of both hard and soft data into a single decision framework is required. This presents several challenges to this data (...) fusion framework. The first is the challenge involved in handling multiple complex terminologies, which is addressed by drawing on a set of Space Domain Ontologies. Another challenge is the complex combinatorics involved when considering all possible feature combinations. This can be mitigated by using integer linear programming optimization that is outlined by the Complex Conceptual Spaces Single Observation mathematical model framework. A third challenge is the complicated physics that is involved in a spacecraft collision that must be addressed to obtain a better understanding of threat assessment. Overcoming these various challenges allows for a quantitative ranking for the potential of a kinetic kill collision across multiple spacecraft pairs. In addition to overcoming these challenges this paper will break down threat assessment into four domains and identify a ranking of threat both for each individual domain and for the four domains combined. In the recent past, several papers have pointed to the possibility that tumour removal generates a permissive environment in which tumour growth is potentiated. This phenomenon has been coined “perioperative tumour growth” and whilst it represents a departure in terms of our attitude to the surgical process, this concept was first hinted at by Paget1Sir James Paget (1814–1899) was a surgeon and physiologist who is widely held (along with Rudolph Virchow) to be the father of the science of pathology. (...) Paget described Paget's disease of the nipple as well as Paget's disease of bone. himself. Despite this, the time interval immediately before and after cancer surgery (i.e. the perioperative period) remains an underutilised interval during which chemotherapeutic regimens are rarely implemented. Herein, we present a summarised review of the literature that supports the concept that tumour removal may potentiate the growth of residual neoplastic disease. We also outline current knowledge regarding underlying mechanisms and in this manner highlight potential therapeutic entry points. Finally, we emphasise the urgent need for trials of agents that could protect patients against the harmful host–tumour interactions that may occur during the perioperative period. James K. A. Smith’s book Awaiting the King interrogates the religious nature of contemporary politics and the political nature of Christian practice, and in doing so draws Augustine out of the ivory tower to which many have confined him, putting the late-antique theologian into a conversation with a host of contemporary voices.

We argue that there is no metaphysically possible world with two or more omnipotent beings, due to the potential for conflicts of will between them. We reject the objection that omnipotent beings could exist in the same world when their wills could not conflict. We then turn to Alfred Mele and M.P. Smith’s argument that two coexisting beings could remain omnipotent even if, on some occasions, their wills cancel each other out so that neither can bring about what they (...) intend. We argue that this argument has an absurd consequence, namely having to regard an utterly powerless being as omnipotent. (shrink)

Elizabeth Anderson claims that the prevailing culture of business is one of domination. “Most workplace governments in the United States are dictatorships, in which bosses.. don’t merely govern workers; they dominate them” (2017, p. xxii; italics in the original). If this diagnosis is correct, then the culture of business poses a significant threat to human liberty, as each year millions of people in the employ of businesses spend hundreds or thousands of hours on the job. This essay provides a further (...) argument supporting Anderson’s analysis, by extending her treatment of Adam Smith and drawing on his claim about the potentially mind-numbing effects on workers of extreme division of labor. Smith’s analysis, though consistent with Anderson’s, implies that the problem is more worrisome than she allows, and accordingly that Anderson’s own remedy might be insufficient. Our Anderson/Smith argument suggests that worker unfreedom might warrant more aggressive institutional remedy. (shrink)

Psience Fiction: The Paranormal in Science Fiction Literature is a book that really needed to be written. In an abundance of hubris I once played with the idea myself (and I was probably not alone in the thought). But now Damien Broderick has done it, and much better than I could have even approximated. Given his background as a science fiction literary critic and author himself, no other writer could be better-equipped. Psience Fiction is exactly the right title to encapsulate (...) Broderick’s chosen topic. As he notes in one passage, his purpose here is to explore “the varied representations of the paranormal in science fiction” (p.68)–though by paranormal he refers neither to ghosts nor mediumship nor UFO-related phenomena, but strictly to “paranormal” as it relates to putative mental powers that transcend the scientifically-presumed, neuro-physical limits of our minds and brains. He refines that still further in noting that what he wants to consider is “...the give and take between the science fiction paranormal and the real-world kind, tested and tallied by psi researchers” (p.5). This book is probably most easily described as a book of book reviews (though a few relevant short stories are also considered). Authors covered run the gamut from Olaf Stapledon, E.E. “Doc” Smith, James Blish and Theodore Sturgeon to Zenna Henderson, John Wyndham, Robert Heinlein, Ann McCaffery, Octavia Butler, and John Brunner, plus many more. For a literary work to be included, it must incorporate some aspect of psi as an integral plot element; a mere mention of extrasensory perception or psychokinesis does not suffice. (shrink)

PITTION MY PURPOSE IN THIS PAPER is to discuss an aspect of Hume's reading of Pierre Bayle, the French "Philosopher of Rotterdam. ''1 I am not concerned here with the identification of Hume's direct borrowings from Bayle in the Treatise, nor with the much wider problem of a probable influence of Bayle on (...) Hume. It is indeed possible to identify in the Treatise a number of specific points taken from Bayle. Kemp Smith listed four at least: the account of skepticism, the discussion of Spinoza, the discussion of animal intelligence, and the criticism of the argument from design. 2 All of these come from Bayle's Dictionnaire. External evidence confirms that in 1732 Hume had a work of Bayle, presumably a copy of the Dictionnaire. Other borrowings from Bayle have been identified in the Treatise and in Hume's other works. This is no surprise, for in the eighteenth century Bayle's Dictionnaire was used as it was intended in the first instance, that is, as a reference work. In detailing the borrowings from Bayle, Kemp Smith also touched upon the broader question of influence when he stated that Hume's Pyrrhonism, particularly in relation to his treatment of religion, may also come from Bayle. Many recent scholars have followed suit. A problem of influence however is always a difficult one, and particularly so in this case. There was, as R. H. Popkin has pointed out, a broad awareness of continental skepticism among British philosophers of the eighteenth century. 3 However, apropos Berkeley, A. A. Luce has remarked that the trouble with eighteenth-century continental skepticism was that it had various objectives and took various forms. 4 This is true of Bayle himself. Within skepticism Bayle's position was known for its extremism, and it was this extremism that brought him notoriety. During the eighteenth century Bayle was the philosopher who promoted a systematic use of the Pyrrhonic mode of argument. He was acknowledged above all for having set up a double paradox: that any attempt at a rational theodicy must lead to Manicheism and that to argue for a rationalist Christian ethics is to argue the case of an atheistic one as well. Mention of a Baylian position by an eighteenth-century writer is therefore no guarantee that the writer has actually read Bayle's works: Bayle is a sort of figurehead for Pyrrhonism, Manicheism, or often even atheism, but one can doubt that there is behind the mention of these basic positions any serious reflection on his thought. There are exceptions of course. Luce and H. M. Bracken have shown that Bayle played a seminal role in the formation of Berkeley's thought? In this introduction, I summarize the main themes of my book, particularly those that my critics have focused on in their papers that follow. I also argue that I could not have reached the conclusions that I have if I hadn’t employed a peacemaking rather than a warmaking way of doing philosophy. I provide a characterization of a peacemaking way of doing philosophy and show how the conclusions of my book depend on doing philosophy in that way.

ZappenKenneth Burke's concept of rhetoric is complex and elusive, increasingly so as it becomes intertwined and infused with dialectic in the long third part of A Rhetoric of Motives and in some essays published shortly thereafter (1951; 1955; 1969b [1950], 183–333).1 The connection between Burke's rhetoric and dialectic is well established (Brummett 1995; Crusius 1986; 1999, 120–21; Wess 1996, 136–216; Wolin 2001, 143–204), (...) and his concept of rhetoric as identification is widely recognized for its broadening of the traditional view of rhetoric as persuasion to include identification as a means of inducing cooperation and building communities (Crusius 1999, 120–21; Hauser 1986, 120–37; Henderson 1988, 33–34). Timothy W. Crusius establishes the fundamental relationship between A Grammar of Motives and A Rhetoric of Motives as dialectical and rhetorical counterparts and explains both the strengths and the limitations of identification as a means of inducing cooperation (1986). According to Crusius, dialectic explores the substance of a person or thing—all that "supports or 'substands'" it—from multiple and shifting perspectives, viewing human action dramatistically as act, scene, agent, agency, and purpose (24–28). Rhetoric complements dialectic and its multiple dramatistic perspectives by promoting "identification" and "cooperation," building "a community, a sense of oneness amid diversity of conflicting interests and values" (28–30). As Crusius and others observe, [End Page 279] however, identification as a means of inducing cooperation is inherently limited since any identification necessarily also entails a division: "Every 'us' requires a 'them'" (29; Biesecker 1997, 47–49; Wolin 2001, 177–78). Thus, for example, while Christianity provides a powerful instance of identification, it also provides an equally powerful illustration of its division from other peoples—"Satan and his counter-kingdom," "the Turk infidel," and "the pagan hordes of Asia" (28–29). For Burke, these divisions were largely political (George and Selzer 2007, 16–57, 110–32; Lentricchia 1983, 21–38). For us, they are differences of gender, culture, and economic and social class (Condit 1992), compounded by political, economic, and religious differences on a global scale. By this account, the first two parts of the Rhetoric offer at best a partial solution to the problem. The third part challenges and mystifies and in itself seems to offer little more than a utopian vision without purpose or outcome (Crusius 1999, 120–21; Wess 1996, 211–16; Wolin 2001, 201–3).2 Situated within the broader context of Burke's work, however, the third part seems rather to offer a bold and creative solution to the problem by merging dialectic and rhetoric with dialogue and poetic myth in a dialectical-rhetorical transcendence—a concept that merits a place alongside identification as a major contribution to rhetorical theory (1969b, 197–208, 221–33).3Burke's concept of dialectical-rhetorical transcendence developed over the course of more than twenty years, from the mid 1930s to the mid 1950s and beyond. Its sources are partly Hegelian and Marxist but increasingly Platonic,4 as Burke comes to perceive the Hegelian and Marxist concepts of history as part of the problem of competing ideologies and his version of Platonic transcendence as the solution—a solution that leads, on the one hand, toward "pure persuasion" and "ultimate identification" and, on the other, toward the pragmatics of a new rhetoric and a revolutionary program of lifelong education (1951; 1955; 1969b, 267–94, 328–33; Biesecker 1997, 43–47; Lee 2004; Wess 1996, 203–5, 211–16; Wolin 2001, 201–3). In the midst of the political divisiveness of the 1930s, Burke glimpsed in Hegel and even Marx the possibility of bridging conflicting ideologies via transcendence, but he turned to Plato in the Grammar and again in the Rhetoric to explain the processes by which opposing ideas and ideologies might merge in transcendent visions or myths that encompass what he perceived to be partial and partisan points of view. In the Grammar, his solution is dialectical—a merger of opposing ideas at higher levels of generalization through a process of linguistic abstraction and transformation that respects a diversity of individual interests, even as it seeks to transcend them in larger [End...
